I've used the auto punch in/out function before, but only while recording one track. I'll be recording drum parts this weekend with the AW2400, using all 8 mic inputs. Does the auto punch in/out function work the same on multiple tracks simultaneously as it does for a single track, or am I going to run into some issues if I need to do some punch in/out overdubs?

Just arm the needed tracks and do the punch in as if it was a single track. Be aware that you can control the length of the roll in ( and out) on the preference screen. A long roll in may be the ticket for a drummer who needs to be in the groove when the punch in starts.

Love the punch ins. If you are solo recording all instruments, as Byron says, a long roll to get back to the drumset is great.
